You can submit your prokaryotic sequence for annotation using the IGS Annotation Engine. The molecule does not need to be closed, but better annotation will come from genomes with as little fragmentation as possible.
Submitting your sequence is as easy as e-mailing it, preferrably in compressed form, to Michelle Giglio (mgiglio AT som.umaryland.edu) in FASTA format.
